According to official lore, there was an actual motive behind the Puppet Master attacking the towers-to better the ability to maintain a balance between the practice of gaining knowledge and the practice of dark ( Shadow) magic. He states this will turn the Floatlings to his side, and it's up to the player to stop him. Entering the area will show the player a scene with The Puppet Master, stating he destroyed all the towers so the Lumin Trees won't grow, and none of the Floatlings would gain any knowledge to stop him.
